Simple. Manhattan was settled early on and was bought. Development was natural for many years. The Bronx was not part of NYC for many years. It was incorporated into the city in the 19th century, and most of it it was barren or farm land. The subway was extended into the Bronx at the beginning of the 20th century which led to construction of housing and business districts. Manhattan had a 300 year start!!
Brooklyn was a separate city for many years.
